Newbie
I cannot get the quarry to keep chunks loaded when players are not logged in, i have tried server restarts and cannot see anything in the config files that might be causing this, i even tried putting a chunk loader next to it, i know the quarry isn't mining since i emptied the chests and logged out, the quarry only started working when i logged in.
Anyone have any ideas as to why this is happening?

Because of how quarries manage chunkloading, they will not be chunkloaded automatically after a server restart, just so you know, but if I understand correctly, that's not the real problem you're having.
Try setting up a quarry that's completely contained in a single chunk, and placing a Portal Gun portal in that chunk. I've encountered a server which was configured so player-owned chunkloading devices such as quarries and chickenchunks chunkloaders would not work when the owner is offline. Portal Gun portals are not player-owned but are chunkloaders, so this will let you know if it's a config issue.
