I suggest creating a room made out of warded blocks from Thaumcraft, so It can't escape. Then using a remote method such as MFFS defense to kill it. However, no matter how far you are from the killing room withers are heard throughout all dimensions. That may need to be thought of in the build.

Word of warning: I made a room of warded blocks, and the wither escaped out the top. It couldn't destroy the warded blocks, but it was able to glitch through them.

The Wither can glitch through blocks that are less than 2 wide (Corners). A two block wide chamber of warding and MFFS containment seems fine. This was actually my next project since Nether star generators got added, so I'll be doing more testing. The wither also gets distracted by entities nearby (players, sheep, villagers) that may be able to be used to an advantage.

Speaking of MFFS, couldn't you just use force fields to contain the Wither, or are they not strong enough?

Withers will break through too many blocks of the forcefield before it is able to establish them again. ~Rawrz

There is one other flaw with the warded block idea: you need a Nether Star to make the wand focus of warding :)
