If anyone has had or is having the same problem I have figured out the exact cause. It is the Excited Bee. As soon as it is placed in the hive and it becomes daylight the lightening starts. If someone knows how to contact the creator of the Mod (Extra Bees) to let him know so he can patch it that be greatly appreciated.

That is intended behaviour. If you put an Excited Bee in a Beealyzer (with Honey in the honey slot), it will show in the Beealyzer that it has the Effect called 'Lightning'.
