So we originally decided against separating TE2 and TE3. But to be quite honest, I'm starting to have my doubts if that was in fact the right decision. I'm finding it more and more difficult to keep the two properly documented in one place, more specifically because of the MJ vs RF... Thoughts?

I'd say separation where differences are notable enough - that is dynamos should be separate from the former engines, the redstone energy cell and conduit should be separated as many of their mechanics changed. We should probably leave the machines as they are though, the only differences are RF instead of MJ and perhaps a few recipe changes. And definetely leave all materials as they are, they have not changed at all from 2 to 3 and separating those would just be ridiculous.
