I have noticed a strange thing with my waypoints

I older versions of, say, tekkit - the Rei waypoints 'switch' when going to the nether or the overworld... so waypoints set in the nether don't appear in the overworld and vice versa - quite handy really

this isn't happening when I'm playing FTB: Ultimate - is there a setting I alter to make that happen? Because its a bit annoying that I have to switch off all my overworld waypoints and then re-activate all my nether waypoints when going through a portal...

I don't know that Voxel Minimap for 1.4.6 gives you the choice to enable waypoints based on dimension as it does for the 1.5 packs, but if you modify the .points file directly, you can make it so nether waypoints are only visible for dimension -1, and overworld waypoints are only visible for dimension 0. The .points file can be edited in Notepad or whatever, and is found under mods/VoxelMods/voxelMap in the vanilla .minecraft directory (on windows: under %APPDATA%).

While early FTB (Beta A, etc) used Rei's Minimap, newer FTB (anything after Mindcrack, I think?) uses VoxelMap, also known as ZanMinimap. I'm pretty sure there's a way to do what you'd like to do using the 1.4.x version of Zan/VoxelMap, but it's been so long since I played Ultimate that I can't remember what it is  >_>

My username is digitallyApocalyptic. I contribute where I can on the wiki and I've previously built pretty much the entirety of Category:Twilight Forest. I play FTB Ultimate, some games on Steam, and I follow MS Paint Adventures.

 Perhaps this?

In the wgt152(?) modpack I just manually assign a waypoint to just the Overworld or just the Nether.

Yeah, in the 152wgt (not wgt152 xP), you can choose to assign a waypoint to any of the three vanilla dimensions, so you can set it to just the Overworld, or the Nether, Overworld and End. Pretty handy.

I don't think VoxelMap before 1.5 had this option, so I guess the .points file changing thing would be the best thing to do.

...they have both -1 and 0 at the dimensions bit

what exactly should I change them to?

The two in the nether are these:
name:nether Fortress,x:-2904,z:520,y:68,enabled:true,red:0.9437701,green:0.13842702,blue:0.30423588,suffix:,world:,dimensions:-1#0#

I don't know if it's correct, but it certainly makes sense:

For the Overworld waypoints, remove the '-1#' from each of them.

For the Nether waypoints, remove the '0#' from both of them.

Again, I'm just guessing, but it definitely is sensible.

This, exactly.

lol close enough.

Oh so the 152wgt uses VoxelMap then? I see.
