Okay, I have two systems of redstone tubes that I want to trigger on the same timer. I thought simply having a pile of redstone dust between the two pipes would cause both to trigger, but it seems redstone tubes only receive a redstone signal from dust, they don't give the dust a redstone signal. Is there another item that can serve as a bridge between these or do I have to rethink this whole system?

You're going to want to use Jacketed Wire to transfer signals between two pipes running in parallel. This will connect the two pipes redstone-signal-wise, but will not allow items to be exchanged between the two.
